whats the best way to clean my fish tank filters before resetting up?

Hi I have a big fish tank about 6ft i got it almost a year ago and was going really well with my small tank and stupidly rushed into setting up big tank and it went foul and i tried and tried to get it to come back good but after a lot of time effort and money with all fish dead even after going back to small tank to try and save them i decided to stop and strip the tank down and start again. But i left it a few months and completely forgot about the filters and now the filters are a little moldy as water was still soaked in the medium and they need a good clean (once im ready all new medium will go in them) I have blasted them with the garden hose so can i make fill my laundry trough with water and pine o clean and run it through the pumps for a few hours then run fresh water through them after that to clean them or is there a better way?
